Same thing had happened with the previous patch that had no notes, and the new quest and alternative look for Yennifer showed up. Those showed up for me when I went to 'Configure' in GOG Galaxy after downloading the update. Pretty sure the patch added the ability to enable the Nilfgaardian Armor Set and Elite Crossbow Set. I hate when game developers do that garbage. That would explain the myster patch without patch notes. The GOG version downloaded those files for some reason last night which interfere with things like SweetFX and Steam overlay. Both methods doing the same thing, shows its running in steam but no overlay. I used to have it working by adding the game witcher3.exe directly and also it worked for me if I added the gog galaxy client and launched game via that. Now steam shows the game running but overlay will not register with the game, I don't see the steam popup on load & shift tab doesn't work anymore. I'm wondering it was a windows 8.1 update which has caused this, it's partly the reason I'm posting here to see if others are experiencing this too.

There's been no witcher updates/patches so it's not that. I've done this many times before and its never been a problem, I also believe Witcher was still working for a while after I did that so it may not be the issue. Upon launch it'll re-download and unpack steam with the latest version. One thing I did do yesterday was a "steam clean" which is recommended by steam support, you go to your steam folder and delete everything apart from steam.exe and steamapps folder. I think this is probably unrelated but worth mentioning. This is happening on 2 pc's that I own, both used to work fine until yesterday and both giving same the exact same issue. Tried stopping all unnecessary background processes, antivirus etc. I've tried uninstalling/reinstalling steam, uninstalling/redl'ing-installing witcher (27gb ouch). Note that its ONLY Witcher 3, all other games the overlay is still working including NON-Steam games. Had been working fine up until yesterday afternoon (4th June GMT+8).
